Relating multiple schema to one database instance

We are using iDoit-Pro. I am trying to use existing categories and object types.
We have multiple DBMS's. Each DBMS has multiple instances. Each instance has multiple schemas. I am having trouble importing the data so that the implicit relationships allow for this. After importing the instances an instance is only related to a single schema. I also have no way of relating the schemas to the instances on when importing the schemas.
Is there something I am overlooking?
